e.g. if those files were deleted in a previous version (but not the version
being backed out).

Judging by the response to bug 3032 I'm guessing you'll mark this WONTFIX, but
it is very counterintuitive behaviour, it occurs without warning, and I think
it's fair to say it's completely undocumented behaviour.
