Mercurial not checking out everything....

Jenkins does not have any special support for Mercurial. It simply launches 
the hg process with the arguments you provide.
Why do you say 'clone/pull' ? Do you use 'pull' ? Then do not forget to add 
'-u' option.
A better way is to clone the repository. Otherwise the result of the build 
may be affected by some leftover from the previous build.
